Google and Bing each have their own proprietary algorithms for organic search. Yahoo has a deal with Bing to use its results, but has modified them slightly based on its own business goals.

The good news is, they are all claiming to be after the same things, so there is no need to try and optimize for each of them separately. As long as you focus on creating great, original content on properly built sites that attract inbound links, you're on the right path.

Over the years, some have claimed that different technical aspects are different on Bing vs. Google, but they are engine and hardly worth changing.

True SEO is about site best practices that you would do even if Google didn't exist, do focus more on that than on this level details and you'll live a long and happy life

Search Bubbles, or Filter Bubbles as they are called, can cause not just differences between results from various search engines, but even from the same search engine when run in different "contexts".
You're right, while the architecture of every Search Engine is the same at the highest levels - spiders + database + query response engine, the last part uses algorithms that are different, patented, and obscure. Page Rank by Google is of course published, but then I'm sure they've tweaked it a lot over the years as well, to stay competitive.

Google is a company with an array of products that all integrate with search—the search engine being the flagship product. Bing is a search engine which powers a few other search modules. And Yahoo is not a search engine at all, but a web portal with a search engine powered by Bing.
