Search Bubbles, or Filter Bubbles as they are called, can cause not just differences between results from various search engines, but even from the same search engine when run in different "contexts".
You're right, while the architecture of every Search Engine is the same at the highest levels - spiders + database + query response engine, the last part uses algorithms that are different, patented, and obscure. Page Rank by Google is of course published, but then I'm sure they've tweaked it a lot over the years as well, to stay competitive.

Google is a company with an array of products that all integrate with search—the search engine being the flagship product. Bing is a search engine which powers a few other search modules. And Yahoo is not a search engine at all, but a web portal with a search engine powered by Bing.
