In long tail keyword you can target your other keywords also because whenever you use any long tail keywords you can a good power in other keywords also. For eg:- if you have any truck site & you are using this keyword :- used lifted diesel trucks for sale in California.
Long tail keyword is best option.

Anchor text is the actual word in the hyperlink which is believed to count heavily towards ranking a site based on an individual keyword or keyword phrase. It only makes sense that people will link to a site with the most relevant words which describe the location. This created a highly targeted keyword phrase in combination with importance acquired by gaining so many inbound links also counting as pagerank. Because of these factors, the site is easily able to obtain key placement on the Google search engine.

I think use of long tail keyword, might dilute strength of our primary keyword. so i prefer to use primary keyword in anchor text. eg. Raleigh SEO Company.

Keyword Density is the percentage of times a keyword or phrase appears on a web page compared to the total number of words on the page. The more times the keyword appears in relation to the total number of on page words, the greater the overall keyword density

50% is too little. I assume 90% will be good. That's the way I do it and it's working just fine!

If I am trying to rank for the keyword in my URL, what percentage of the links should contain the anchor text? On a side note, is there an optimum percentage that should be URL/non main keyword links?

There are many factors, many used to rank a page. I doubt that this factor can be isolated with certainty to a particular page. I think the anchor text keywords is very important. It could tip the balance for you when you are in competition easy. However, when you're fighting Goliath, then becomes a battle of backlinks and the size of the site with the number of keywords anchortext increasingly important.

Using primary keywords are more beneficial than using long tail keywords as user will search for such keywords rather than writing long queries

The preferred Anchor text density ratio varies from search engine to search engine. In general, I recommend using a keyword density ratio in the range of 2-6%. Keyword density needs to be balanced correctly.
