Google penalty can be checked using various online tools like Google webmaster tool, Majectic seo tool and Moz seo tool.

You dont need any tool to check the penalties rather Google itself is good enough to do this. Check in Google webmaster tool whether Google has given you any warning or not. Along with that search your URL in Google to see its there in search result or not! If its not there then you can realize your site get penalty or not.

There are 3 definite ways to determine if site is penalized or not:
1. Your Site's Home Page Doesn't Rank -  If your home page fails to rank for most of the keywords now(it was ranking earlier though) while some of your inner pages still might be ranking for long tail or obscure keywords then your site has been penalised.
2. You Lost All Your Traffic All of Sudden - If you lost majority of your traffic on  day which is sometime around google's penalty or algorithmic updates, then that's a strong indicator of google penalty. If you're not sure when these changes were rolled out, you can see dates of various google changes here.
3. Got a Warning Message In Webmasters Account - If you have received a warning message in your google web masters account , then that's a definite case of manual penalty.
