I am wondering that my site has lost its ranking just because of not having the location determined in the content, keywords and Meta description. So it is right to use location based keywords to optimize websites for better rankings in different location based search queries? What is the right way to search engine optimization now?

Don't use any location-based keywords if your site is not in a local niche. Also, you don't have to worry about the pigeon update unless your site is in a local niche. It's an algorithm update that affects only local sites.

I got hit by the Penquin update for Local SEO by Yelp listings for a sister city. I use anchor text with the sister city name in it. I do not have an office there. It is 10 miles away from me.I do leave other anchor text. I have a tab for the sister city with its name on my website

Just focus on quality content. Don't use duplicate content anywhere in the webpage. For link building don't create any kind of spam links as they can decrease the keywords ranking.
