You don't "delete" dead backlinks in GWMT, they're just stale index data. Let Google recrawl. Focus on link profile hygiene: 404s are fine. If toxic domains hit you, use disavow.
Otherwise ignore, keep crawl budget clean, fix internal linking, and monitor via GSC + Ahrefs.
